It's incredibly detailed and complex. And it's just a single cell.

This is the map of energy going through a cell isn't that right .. ?

This seems to be detailing chemical reactions if I am not mistaken? So would these be paths of chemical reaction and not physical pathways, the overall pattern of the pathways (which make for some pretty designs in places) being more "conceptual" than real?

yeah that's right - it's hardly linear in a factory-type arrangement like on the map - it's more conceptual, kinda. The Cell is a 3-D entity though with discrete parts - a nucleus, walls, mitochondria, flagella or whatever. Proteins and other chemicals will therefore move between these things. Stuff gets made in different places and processed around the different parts of the cell I believe.

The map above doesn't say what kind of cell it is either - maybe some cells are more or less complex than that one ... maybe not ...

Odd that something that looks so simple can be so complex. I suppose it's kind of like the law. You have a parliament to enact the law, a judiciary to interpret and apply it, and a Constitution to protect the people from abuse of power. All seems very simply, but the reality is far from it.
